Some email clients will only delete messages after successfully
downloading all mail within the mailbox. You should check your logs to
see when the 'DELE' commands are being issued.

Usually it is because they do not complete the download. Modus will not
delete the emails on the server until it is told to do so. That happens
at
the end of the download.
