For me the new way means twice as many mouse movements and clicks. First
I have to disable threading, then sort by name. Then when I find what
I'm after I have to enable threading again. It just seems so pointless
and inefficient to do the extra clicks when 4.x needed less.

Surely both ways of doing things can be accomodated via a pref?

If the old behaviour is enabled it means that clicking on a header will
remove threading first so that *all* articles are visible and sorted
rather than just those that start threads. The new way means that
threading is preserved when different sort criteria is applied.

BTW JWZ's site seems like an exercise in obfuscation so I wouldn't
necessarily follow any advice found there :)
