Occasionally on download it will put all messages into the inbox regardless of the filters. Other times it will put them into the wrong folders. This happened after a compact started and then froze Moz. It initially happened on 0.9.9 but I have tried several nightlies since. Right now i am running on 2002040903 and it is still happening. Like you I have a lot of mail stored and do not want to lose it.
