You could try consolidating the XML files.

On my case, the customer have SCCM working fine, and AI working fine also. But 
when we import one EA file this overwrite the other EA file, and we have 5 
E/CSV files/contracts.

ConfigMgr can import license .CSV files, as long as they are in exactly the 
right format.

There are many 3rd Party Products out there such as BDNA 
Normalize<http://www.bdna.com/bdna-normalize/> and 1E 
AppClarity<http://www.1e.com/appclarity-software-asset-management/> which help 
consolidate and normalize the asset intelligence data so it is easily matched 
up with license info.

The folks at CoreTech have a nice free utility for extending the ConfigMgr 
console with a tool to add/edit 3rd party license info for AI:
http://blog.coretech.dk/kea/asset-intelligence-3rd-party-software-utility/

Also, be sure to have the latest cumulative update for ConfigMgr installed, as 
they often are making tweaks to support the MVLS license import stuff and the 
reports.

My customer has multiples AE contracts, how can I import thes CSV files in SCCM 
2012 R2 for AI? It is possible?
