I've even blogged how to generate the csv from SQL using Normalized data. Once 
the csv has been created you just plug in your license counts and import it 
back in.

ConfigMgr can import license .CSV files, as long as they are in exactly the 
right format.

There are many 3rd Party Products out there such as BDNA 
Normalize<http://www.bdna.com/bdna-normalize/> and 1E 
AppClarity<http://www.1e.com/appclarity-software-asset-management/> which help 
consolidate and normalize the asset intelligence data so it is easily matched 
up with license info.

The folks at CoreTech have a nice free utility for extending the ConfigMgr 
console with a tool to add/edit 3rd party license info for AI:

Also, be sure to have the latest cumulative update for ConfigMgr installed, as 
they often are making tweaks to support the MVLS license import stuff and the 
reports.
