Looks like a failing battery. Rechargeable batteries tend to have shorter
cycles when they get older. So the battery is not having enough power
shortly after being charged and the computer was switched off. This could
explain it running behind.

Anoher less probable cause could be the oscillator being off tune. Easy to
check by checking the time on a running machine after a couple of hours.

Reading this I am wonderering: My MSX isn't running on time. Every time I
turn it on the time is running behind. While I am working, I can't say if it
is falling behind or not. Every time I use the MSX I adjust time to current.
Is this also cause of a bad battery?

It can be replaced. First remove the old battery and go to an
electronics shop with it, or write down the voltage and capacity :)
Ask for a similar one.

Remember that it's a rechargeable, so pay attention to polarity when
re-connecting.

All of this assumes basic soldering skills.
