Follow-up Comment #2:

Where did you install to, and how did you run the installation please? Also,
how do you launch MyPaint after it's been installed? Please can you try again
with the latest git and a temp install like this:

  ;; Start by removing your ~/.icons and other places
  ;; you may have installed icons to.
  $ scons --clean
  $ scons prefix=/tmp/foo install
  $ /tmp/foo/bin/mypaint

If this works, that's good. Mypaint should be able to run from anywhere, and
derive its icon path from either the system locations, or from its full
argv[0] if you don't install it in a standard place.

It looks as if two user accounts are involved. If that's really the case, you
may need to look at permissions :)
