Hi Gozde,
Did you use the Savitzky-Golay deconvolution algorithm to produce your peak
list?
The strange 2D plot could be caused by additional zero m/z data points inserted
due to a bug in the Savitzky-Golay algorithm (see one of the previous messages
in the mailing list).
I have now fixed the bug, so if this was the cause, it may fix the 2D plot as
well.
