So you did or did not have them separated ? OK, let's start here; remove them 
(you don't seem adverse to work) and look at the throttle plates from the 
engine side. All should be in the exact same position. Without the cables 
attached, you should be able to turn down the idle control and have all 
throttle plates close completely. Any that don't must be addressed. I believe 
that the linkage between the individual carbs is not correct (I'm assuming you 
had all separated) An inspection of the position of the throttle plates may 
confirm this. The individual carb adjustments may be used to insure all plates 
can be closed completely. once all plates can be at completely closed at rest 
without the cables attached you can procede with re-installation. If the 
throttle plates were changed along with whatever other parts you did, the 
plates may not be centered on the shafts. We'll get into that later. First 
confirm that you can or cannot close all throttle plates.
 This is not a new or unknown problem, it happens to most people who 
dissassemble too much. That's why we recommend doing carb work one at a time 
and not removing them from the "runner".

Ok Im going to do what you have suggested, I did a complete
restoration of my NightHawk, the carbs are 25 years old and i started
to have problems with it . So I had 2 sets of carburators for my
motorcycle,I savaged both and i took the best parts to rebuild the new
carb set so I bought from Honda many parts, the jets slow are new, the
jets main new,all floats level new,also all the gaskets, 2 valve
floats are old but still in very good condition and 2 are new,the
vacuum pistons are old but they look like new.What I did is first i
took photos before i started my work and after that I disassembled all
the carbs in sequence, then it was easy to rebuild .I cleaned  inside
the carbs with a good degreaser . After that I rebuilt all the carbs
together. For the pilot screws I pre set them like honda wanted 2-5/8
turns out.I loose all the cables (throttle and choke).

Don't try to be brief, write a book if you have to. The more we know, the
easier it gets to help.We need to know if you separated the carbs from the
runner and what parts you disturbed. They were removed, right ?
