I apologize for not updating the thread sooner but I have been so busy with 
PhD preliminary exams that I haven't had time to work on my bike until 
recently :-( 

Thanks for the suggestions!!! After checking the vacuum on the fuel petcock 
and checking the spark on the spark plugs etc. I didn't find much, but I'm 
glad I did these things since the bike is new to me so it was a good 
learning experience. It seems that Hanghawk was right on though!!!!

I charged the battery since it had been sitting for awhile and the bike 
starts when the battery is at ~12.7 volts. I tested the charging system 
when the bike is running (and twisted it up to 5000 pm) and the voltage 
only goes up the 13.5. My Cylmer manual says it should be charging at 14-15 
volts. So this explains why it doesn't start after shorter trips but will 
start after longer trips.I've been so happy to have my bike back I rode 200 
miles yesterday!!!! 

My next plan of action is 1) check all the connections between the 
alternator and the battery and 2) test the alternator.
