I did some upgrades from 2008 to R2 on my ESX infrastructure and I found the upgraded machines to be a bit flaky....occasional hangs when logging on, freezing at boot-time, that sort of thing.
I am going for clean installs now and they seem a lot more stable. Didn't have time to do any investigation as to the cause. Luckily we only have seven or eight 2008 machines so it shouldn't be too much trouble to shift their services to new R2 systems.
