The max channels in Nuke is 1023, so your nowhere near that.  You wouldn’t
happen to have changed the “Preferences > Control Panels > max channels or
layers per menu > “ to a value less then the number of channels you have?
 I have seen this create the behaviour you’re refering to.  Try changing it
back to the default of 100 and see if it goes back to the previous
behaviour.
