You can use normal UART on the second channel without any problems! This myth is going on forever! You can install two completely separate drivers for two channels of FT2232 - libusb-win32 for JTAG channel and ftd2xx for UART channel. OpenOCD does not care about second channel (yet).

Such policies are usually made as a protection from proprietary illegal (cracked) software. I don't know whether an IT admin would refuse to install completely free driver in the system.
