we started with autotools, scons was added quite some time later, but we
never got around to make the final decision to drop the autotools
system.

no. AFAIK scons should include these things automatically, as long
as it finds them. So if you use custom locations you might have to
add options. As long as most of these things are in /usr/{lib|include}
you should not. But I also haven't used scons intensively so it is
partially a guess from what I've seen so far.
