This is the source of this problem

When you rerun setup.exe, *don't* change the installation path -- leave
it the same as the first time, e.g., c:\cygwin. It's okay that prc-tools
and various Cygwin package all get installed in the same place: that's
what package management is for. (In the near future, you'll only need to
run setup.exe once, so this issue won't arise.)
This is the problem with installation instructions. It's always
possible to engineer a better idiot, who will do something strange that
you never anticipated and think that what they're doing is perfectly
natural :-).
