yes the only prefs mostly that rebuild themselves are system ones - 
you should also be careful not to trash your mail. It is better if 
you put the entire preference folder ON THE DESKTOP and then restarts 
because it happened to me that the preferences folder itself got 
corrupted, drag the old to the desktop, restart  and then put back 
the old program preferences manually into the newly created 
preferncefolder reciding in the systemfolder ?
when I want to make a small system trashing I trash as follows :
apple talk
apple share prep
aslm
app switcher
finder pref
mac os pref
system pref

that often does the trick.
