You have enough spare space on your HD (for VM and caches and stuff)?
Defragged? Got any other HD to run off for a while, just to eliminate
possible HD probs? Go to a minimum extension set (Say Mac OS base with any
really necessary extras for your cpu etc...) and see how it runs.

Check RAM.  You need to do a thorough check of the RAM. Put Gauge Pro thru
it for about 1500 iterations and see if anything untoward shows up.

I would also chuck out the desktop folder and rebuild (Techtool Lite has a
good facility for this...)
