My issue is that they're too small & fiddly. (Though come to think of it, with several card readers I've tried I have to wiggle SD cards around quite a bit for them to be recognized.) I much prefer the larger form factor of CF cards. As Bill Robb has pointed out, CF card sockets *are* much more likely to be damaged by ham-fisted noobs. We had our Fuji print kiosk at the photo store damaged that way. I am told that Pentax did a lot of repairs on ist-D's for this problem. But with a high quality socket (and a high end camera aimed at more experienced photographers) this could be lessened or eliminated.
