Penultimate and PDF Expert are fantastic ... I use them constantly.
Lately, I've found Notability ... it blends a text editor with a full
drawing app and has a different way of organizing that I find to be
really great for note taking. Check it out if you haven't seen it yet.


on the subject of note-taking, i've been using Evernote for over three years and do a lot of my writing with it (mostly on the desktop) plus use it for snapshot notes on my phone and do things like paste in maps & driving directions for use when traveling out of the US (when i turn off 3G data to avoid the cost); my partner uses a combination of Evernote & Drobpox for a large collection of recipes, and we have shared notebooks for things like plant wishlists and travel notes

i haven't tried it yet, but Evernote should integrate well with Skitch, for drawing-based notes on the iPad
