You don't say which version of Protel you're using that's having problems with vias joining ground pours. Some versions back (I think it was Protel 98), some overzealous software weenie thought that vias shouldn't connect to planes or pours and forced the workaround of converting them all to free pads. Sometime later, certainly before 99SE SP6, they succumbed to pressure from the community and made vias behave like most of us expect them too - they automatically connect to planes and pours, and they don't normally have thermals in so doing, because nothing should be soldered to them. What version are you running?
