After more tinkering I found the resolution, for some reason if in beryl-manager > Desktop > Desktop Cube > Transparency Tab, "transparent cube" is ticked and the "opacity when not moving" is set to anything below 100 (even 99, which I can barely tell the difference) then window transparency works a treat.
If "opacity when not moving" is set to 100 (at least for me) then transparency only works on windows when I wobble them about, as soon as I let them go, the space that should be "behind" the transparent window goes all fuzzy. So the resolution was to set this to 99 or less! Maybe if I get a chance to plug in and power on I can show anyone interested at the meeting. So actually Mark, I owe you a big thank you, for some reason cube transparency fixed my window transparency issue. I wondered what it could have been that finally resolved it.....and now I know.
