Could you try reinstalling SCPowerTool.exe to C:\Windows rather than to
C:\Windows\system32?

Also, when you say:

..you're talking about SBS starting automatically, yes?  Not
SCPowerTool.exe.  SCPowerTool.exe isn't designed to run as a service. 


Assuming that you are talking about SBS running as a service, what user
account do you have the service set to run under?  Local System account,
or a specific user account?  And if specific, is that user an
administrator?
