If there is corrupted email that is stuck, then any email program's deletion routine could be "fooled" or an error could occur during deletion, causing an email to show up again and again. Pop Monitor allows for more direct, surgical manipulation of the POP account. However, now that it appears you're indicating you are actually wanting email to stay on your account, then there is likely another issue. I admit I cannot help you there as I always have my email programs download and delete -- I have never trusted POP's claims to act like IMAP. Also, I seem to remember PM's IMAP implementation being a bit buggy until v4 so that if I went into my .Mac email via web browser and later with PM, things wouldn't sync quite right... Again, you take something as an attack. I'm just being honest. If a product doesn't act as I expect and gives me as much trouble as you seem to have with PM, then I move to another product. It's as simple as that. It doesn't matter if it is only one problem. It doesn't matter if the trouble is in my head or only me and no one else in the whole world. If the trouble is such a hindrance to my work and enjoyment, and I can erase it by using something else, then I do it. That's not an attack on you -- it's business.
