You have a couple of options. One is to setup the preferences such that
when you quit you delete the old messages that reside in the trash. I
have no idea how many messages you toss in a given day, but at work I'll
end up with close to 200 at times. This adds a little time onto the
shutdown time, but not enough make me want to turn it off. Another is to
use the delete now AppleScript. It's a bit slow (but so is AppleScript in
general when performing certain types of functions). Another (and one I
use often as well) is to simply empty the trash on occasions. 

I understand you initially put a large number of messages into the trash,
but are you daily putting 1000 messages into the trash? What are you
really looking for?
