The only thing I would change is get rid of explicit NLMSA.save_seq_dict() calls from nlmsa_* and pairwise_hg18 megatests. See this commit in my "megatests" branch: http://github.com/mkszuba/pygr/commit/aa8f71c6f02d9bdb5dd4efbef97ee1953ab27550 (note that I have reinitialised that branch and it is now based on cjlee112's "megatests" rather than the master) Moreover, I've just remembered the scripts from tests/tools/ need to be updated for the new framework as well.
