Just a thought - why not try re-encoding a few first manually. You might find that any improvement is so small that it's not worth it.
For example, using the current version of the flac encoder I ripped a couple of albums at setting 5 (default). Then I did the same albums again using setting 8 (max compression), which took a lot longer.
