If yo are going to re-compress your FLAC files, use either 1.1.4 or 1.2.0 1.1.4 gives better compression than previous versions and is quicker too.
1.2.0 is mainly a decoder change to ensure compatability with future compression tweaks that may not be playable by the 1.1.o chain. There is also a fe bug fixes in there. I have a mixture of encodings with FLAC 1.1.0 through to 1.1.4, they also use a variety of encoding strengths.
