I didn't quite follow your explanation for removing ID3 tags using Mp3tag. From what I recall, since Mp3tag just plain doesn't support ID3 tags in Flac all you need to do is 'Save' and the ID3 will be removed. Test it on one or two files first to see if I'm correct.
It may take a while, but I would load up the entire library in Mp3tag to remove the ID3s. In Tools > Options > Tags you'll probably first want to check 'Preserve file modification time when saving tags'. Then hit 'Save' and let Mp3tag do its thing.
