So, in mp3tag goto Tools->Options and in the Tags/Ape, Mpc... panel, set 'Remove' for ID3v1 and ID3v2. Leave APE unchecked.
Then set mp3tag to load subdirectories (if needed) and load the entire FLAC music library. Select all and click on 'Remove Tag'. This should blow away all the ID3 tags.
