Unless you actually altered the files with mp3gain then you would need to leave them. Thats why I never used it, the use of ape tags. It is handy if you want to use to use replay gain on a portable device that doesn't support it. Even then I would only use it on the files going to the device and not the originals. Other than that I don't see any reason to use mp3gain if you're using a squeezebox.
