Gaps do become important when the CD is produced with more than the typical 2 sec gap. A CD I had where there was a sort of prelude to a track in the pre-gap (~2 minutes worth) really messed with me as I felt I was missing a large part of a song only to find that it was actually attached by EAC to the end of the preceding song. In that case I went back and re-ripped the CD as a single track and edited the cue sheet so the prelude went with the song I wanted and then split the file up.
I agree with others though that generally the gaps don't matter unless you are really adamant about wanting the exact CD setup with its gaps in the right places.
