It does not affect any existing CentOS installation at all. The only time the Upstream Provider will drop a package is when they roll out a brand new major version --e.g. CentOS 6.x => 7.x. A system update will never change the major version; all that happens is that security patches get installed and (sometimes) the minor version (e.g. 5.5 => 5.6) gets changed.
