I think it's the best to keep it as simple as possible. If necessary, try to 
use APIC. But in your case, with the need of many simple machines, I would try 
to contact some mainboard vendors and get some information which machines would 
work without that APIC workaround. Once found a working one buy those and 
everything should be fine!

By the way, I would try to flash the most recently bios for your machine. Maybe 
this fixes the issue that xenomai doesn't care about assigned IRQs in the bios 
(because this may be a bios bug).
