Hi,

I recently posted a question with this same title in IPython mailing list (for 
IPython PDF documentation), and BTW scikits-learn was one of the packages I 
tried to get PDF output also.

In a hope that might be useful, I'm linking my output:

Filenames should be self-describable, and PDF output was created with minimal 
possible intervention in source tex file.
That would imply, no effort is taken in:
 - making correct TOC
 - correcting clipped text [1]
 - correcting couple of missing images in Examples Gallery
 - ...
because I don't know Latex

[1] Clipped text was most obvious with {longtable}, while tables made with 
{tabulary} show correct
