Re: [galaxy-dev] Issue with SLURM-DRMAA

2017-07-12 Thread Nate Coraor
Hi Gwen,

I'm not the canonical source for slurm-drmaa, although development on the
original version has slowed and there haven't been any releases since the
death of the previous principal maintainer at the Poznań Supercomputing and
Networking Center. Since I have become a sort of partial maintainer of it
over the years, I had long wanted to properly import the SVN repository
from PSNC and clean up my fork in GitHub to make it easier for people to
use and preserve the development history.

Your email finally compelled me to get around to it, and you should see
that https://github.com/natefoo/slurm-drmaa is in a friendlier state now.
Most notably, the default (master) branch is now the updated version of
slurm-drmaa, and I have posted a 1.2.0 development pre-release tarball
under the releases section, meaning that it's no longer necessary to
install/run the GNU autotools to generate the configure script or a source
tarball for the new as-yet-unreleased version.

I have recently been in touch with the current maintainer at PSNC, and he
is still planning to make a new release, so I am not going to make an
"official" release at this time (it's not my project, after all), but I
have tried to make it easier to use my fork in the meantime.

Thanks,
--nate

And mere minutes later that change has been accepted,
and will be part of the next release of Planemo.

Thanks for the constructive feedback Matthias!

[galaxy-dev] tool and planemo problems

2017-07-12 Thread Matthias Bernt

Dear list,

In order to test the job resubmission feature I wrote a little tool for
galaxy that just wastes a specified (minimum) time and memory (using
different programming languages) for testing the new DRMAA job runner
that I wrote.

When linting it with planemo seemingly all tests are successful, but in
the end I still get a fail -- verbose mode is also of no help here.

The test of the tool are all successful. Any ideas what is wrong?

Once the problems are solved, would such a tool also be useful in the
toolshed?

Cheers,
Matthias

[galaxy-dev] Issues with "bamtools split", running jobs don't show up in history (and fail after several hours)

2017-07-12 Thread Previti
Dear all,

I've been trying to properly install the "BAMTools split" tool in our
local DKFZ-Galaxy instance, but it doesn't work properly.

The strange thing is that you can launch a bamtools splitter job on our
cluster, but it never shows up in the history...until it fails with
following

"error":

"tool error

An error occurred with this dataset:
Unable to finish job"

All versions (Galaxy, bamtools 2.4.0,samtools 1.3.1) are up to date and
this is what I installed:

Repositorybamtools_split
Name: bamtools_split
Owner: devteam
Synopsis: Tool for splitting BAM files
Detailed description: Utility for splitting BAM files. It is based on
BAMtools suite of tools by Derek Barnett.
Content homepage: https://github.com/pezmaster31/bamtools

Development repository:
https://github.com/galaxyproject/tools-devteam/tree/master/tool_collections/bamtools/bamtools_split

Revision: 2:e2c1b62e1db1

Thanks and best regards,

Christopher
