Try using the -p option when importing your top level communities. That
may allow you to override the expected parent for the community object.

I see that you are manually copying the compiled code into the tomcat
directory.
Have you run the "ant update" command to install your code to the dspace
install directory? That action performs a number of important
configuration steps including database initialization.
