I'm pretty sure what you are seeing is CSS related.
You are seeing the default conversion of the Frame formatting into RoboHelp.
When RoboHelp has no explicit conversion instructions, it attempts to retain
formatting from FM. With an explicit conversion, the HTML looks as one might
I think you'll find InDesign CS4 will be a better tech writing tool than
CS3, but that it's not intended as, nor is it a suitable replacement for FM.
Given the new functionality and interactivity of the TechComm Suite, I
wouldn't want to switch from FM.

I'm not sure I understand your problem completely, but is this something you
can solve by tagging the Running H/F in question with a Character Tag, or by
defining the Running H/F as
Text using Default Para Font Emphasis $paratext[ScientificParatag]
DefaultParaFont Text using Default Para Font
The way to store Para Tags with the format is simply to Update the Table
Format after the Para Tags have been assigned. Frame will recognize the Para
Tag assignment for the Table Title, and patterns for the Header, Footer, and
Body rows
