That's certainly neater. There are many more wrapper that do the same - using
mkdtemp() without a dir argument. Is there any plan to perform the same changes
on these (bam-to-sam, etc...)?

I made the same change for the BAM to SAM wrapper so that it create temp files
in the job working di
Template/root directory is missing from my file-system since last update.
I have cloned the repository. It seems to miss too.
Is there any problem with the repo ?

in the production instances universe_wsgi.ini
the value for "collect_outputs_from" was different that in my VM.
It is set to:
collect_outputs_from = job_working_directory
Perhaps one could update the documentation that deals with multiple output
