Is there any way to export the 3D model of the board? I want to be able to
use it to design the enclosure and check for interference. I can’t seem to
find the option anywhere. Can someone help?

I'm not sure if this is doable with kiCAD, as you would have to generate two
different netlists to import into the two boards. However: I would strongly
suggest that you do this as two projects anyway. You don't want to have to
up issue both boards because you needed to make a change

PCBNEW and most PCB packages always view the board from the component side.
If you place a component on the copper side then all the pins will appear
reversed because you are viewing it through the board. The pin numbers and
net connections will still be correct.

You did nothing wrong, the DRC in PCBNEW doesn't detect zone connections. I
usually run thin tracks between the ground pins and DRC before filling the
zones just to make sure.
