Lyx 2.4 beta3

Dear friends,
I have upgraded from beta2 to beta3 today and I have the impression that I am 
meeting problems: a document I was able to compile with beta3 gives strange 
errors.
Before bothering you with these errors and me by preparing a small example, I 
would like to try to compile my document with beta2. Can I downgrade? Is beta2 
compatible with the document format of beta3? The preferences are compatible 
too (but this is not a problem because I have zipped my old preferences folder 
before installing beta3)?

Hi Joel,
Here it is a minimalistic example :

The zip file contains the lyx file, a bib file with one reference and the 
exported epub file.

The citation in the text appears as ??? and, even if I use the author-date3 
format, the epub contains the cryptic label.

I am probably doing something stupid because I am completely ignorant in 
docbook and epub areas. I have looked at the DocBook part of the manual, but it 
seemed quite cryptic at this stage. I probably need to read more about these 
formats first to use them in a productive way.

Hello,

I have at last installed the beta2 on my Macbook Air M1. It seems to start and 
behave normally for now. It seems pretty stable and reliable for now. 

Thank you very much for your good work!

The graphic inclusion subwindow hides behind the LyX window in this version too.


I was of course excited by the Docbook and epub exports, and I have tried with 
a small document. 

The output looks quite good but the document has some references (bibtex, 
Natebib, authordate3) and they are not included in the body of the exported 
text (I see ??? in their place), but the cited documents are included in the 
bibliography at the end of the document.

I am doing something stupid?

I have had this problem with the settings window too for sometime.

I have tried it, and now I understand your (our!) pain. It seems that I have 
never inserted a graphic since migrating to Ventura and have never met this 
problem.
LyX has full access in my case, and indeed when I select the file and push OK 
nothing happens in Lyx, the graphic box is not placed at all…
Copying in preview and pasting directly in Lyx works, so this is likely a bug 
in the file opening channel.
That is definitely annoying...

I have difficulty to understand the source of this problem. Does Lyx have full

One idea Ehud,
Given what you signal, does your LateX installation include the package 
hyperref? Maybe LyX cannot find it and hence does not propose this option.
Because your Lyx version is recent enough to have this option normally.

Inserting a hyperlink will create an active link in the compiled PDF document 
and not in the document in LyX. Maybe you are looking for the second option.

When I have contacted Alex last year when I was converting my book, I have 
understood that he is not continuing to work on this project anymore. 
Fortunately, ElyXer continues to be functional with LyX. But I have met some 
quirks during the translation. I had to correct them by custom scripts that I 
execute ex-post, after the first conversion.
It is a pity because Elyxer continues to give the most beautiful output to my 
taste. For example, math is beautifully converted using Mathjax.

This is good news Stephan! Lyx is already pretty quick under Rosetta, but it 
should be quicker in native habits probably.
I have not checked TexLive, if it is M1 or Intel now. Maybe I should check it 
also. 
The nice speed and battery boost we get under M1 is so good, I have not really 
had the need to optimize anything yet :-)

I understand Rich. I tend to think that when outliers are important, boxplots 
are maybe not the best way to represent such a data. For example, they easily 
get difficult to interpret because of the compression imposed by them on the 
boxes, given the axes’ scales.

You can even save in PNG from R and choose the definition in dpi that you want 
and the size of the bitmap plot. You can make them quite big, they will never 
be as demanding as a vector image (as in a pdf export)  with thousands data 
points.

In Rich’s specific case, I suspect that the outliers of the boxplots crowd the 
plot. ggplot has an option for not plotting them, then you have just simple 
boxes left on the plot, and they do not need much memory, a few Ko only.

For showing data distribution, I also like to use, when they are informative 
and relevant, kernel-density plots instead of data points.

I have had to find these substitution strategies because my points plots were 
saturating the lab printer’s memory, giving incomplete printed pages (and yes, 
the pages were also slow to show on screen of course with machines of that 
time).

I am not a pdf expert but this rather surprising given my experience with R 
plots. Rich, have you checked that the figures have not been converted to 
bitmaps with a default (and probably insufficient ) quality during this 
compression?
You can check it by zooming in on the figures to see if they quickly pixellise 
and become ugly.

This is not a problem of the text content.

 When you create a points plot in R, it puts the information about all the 
points in the exported PDF figure, even if many of them correspond to the same 
coordinates. It does not « flatten » the pdf figure. When you plot millions of 
points, that results in a lot of information and may necessitate considerable 
amount of memory from the computer for displaying on the screen or from the 
printer, to transfer on paper. 
When we export to a bitmap format like PNG, the information is « flattened » 
and all points that fall on the same pixels are coded just the value of these 
pixels. That makes the figure easier to handle. 

When you do a curve plot (like a density plot, for example) this problem does 
not exist. This is another strategy that I  use when possible: can I show the 
same informed with a curve instead of with dots? If yes, I go for it. It is 
much more parsimonious. 

Using a bitmap format with correct proportions and sufficient density, the 
first solution gives very satisfactory results even if the figures are bitmaps.

Dear Rich,
If the plot has many points, the PDF may not be the best choice. I have even 
seen cases where the printer cannot process the page with such a plot   I 
generally choose to export such graphics as a bitmap (PNG) with a high 
definition for ensuring a sufficient quality for inclusion in the final pdf 
document or to be sent to the editor.

Thank you Andrew for this interesting information. I have followed the 
development of L3 in the beginning but stopped  it because it was quite slow to 
start. I am happy to see that it became a reality now. I started to write my 
PhD by using TeX before the arrival of LaTeX to France. The syntax of the TeX 
language was quite headache inducing for me. :-)--

I have tried to do it, but, if I understand correctly how this works, I need to 
add a new page under Tips. Unfortunately the suggested password LyX does not 
seem to be enough for editing the page list. Probably, I am doing something 
stupid. I have not used a wiki for many years, and lost the logic of the system.

Thank you very much for your suggestions. I think Hazel + some scripting could 
make life easier if I have to tweak too much things, too frequently in this 
process.

In the meantime, I have discovered that with correct options in Pandoc (and I 
have not explored them all yet), the document obtained through the import 
filters is already pretty decent in fact. Kudos to LyX again!

I currently use the following command line for md -> tex conversion :

pandoc -s  -f markdown-auto_identifiers+raw_tex -t latex   -o $$o $$I

-auto_identifiers+raw_tex extensions, respectively,  eliminate some automatic 
referencing that does not play very well with LyX, and the possibility of 
including raw latex in the MD document.

With time, I will have to make things more sophist aced (including YAML 
headers, references etc.) but for now I am quite happy with what I get as a 
basis.

Thank you Andrew,

I have indeed done all this but my error was to set the destination format as 
Latex(pdflatex). When I have switched to Latex(plain), Markdown is shown indeed 
as an import option. I imagine that the Latex->Lyx chain is only defined for 
the plain version. 

I now will be able to outline in iThoughts mind map app and then importe in Lyx 
for developing the document. :-)

LyX is an amazing tool for writing. I hate when people make me work in RTF/Word 
or convert my documents in a strange format (like I,Design) that completely 
breaks my write/revise cycle. :-(

Markdown to Lyx

Hello All,
I am trying to find a way to directly import markdown documents in Lyx.

I have created a Markdown file type and a filter Markdown->Latex using a pandoc 
command for the conversion:
 pandoc -f markdown_mmd -t latex   -o $$o $$I
But Lyx does not include this type in the import menu.
What am I missing?
How can I do this?
Is this possible?

You can make them as dense as you want and then resize on the page in Lyx, 
then they will have a very good printing quality. 
When I have too many points some PS printers cannot even print them because 
they need too much memory. This is why I have chosen this method.

Thank you Stephan,
In my case, it does not say that it is damaged. It just asks again for the 
authorization for opening it, telling me that it is downloaded from the net. 
In my Security tab in Settings, I allow apps downloaded from the Appstore and 
identified developers. The only other setting available is only App Store . 

What is the role of this hidden attribute, should I try the command? If it 
breaks Lyx how can I inverse it?

OSX (Mojave) asks confirmation for opening Lyx

Hello,

Each time I open Lyx, OSX asks me to confirm that I want to open it really, 
after having spent some time to show me a progress bar. This is not a real 
problem, but a bit of a hassle. Is there an easy way to get rid of this 
verification each time?

It seems that I cannot reproduce this problem in Mojave. I have put a lye file 
Cloud only and, once DB has followed my order (the tag changes in the Finder), 
I have tried to open it in Lyx 2.3.5.2 and it worked: no empty file but the 
document itself appeared in LyX.

Hi Niklas,
Have you activated the new new functionality in Dropbox that keeps files in the 
cloud but only keeping a file handle in the DB folder. You could be trying to 
open such a file and DB seems not to be able to detect the request to the file 
but Lyx and download it before opening it.

Configuration du document / Langue (ou éléments approchant de cela, j’écris de 
mémoire)? Cela devrait charger le module correspondant de la librairie Babel 
qui gère les particularités de chaque langue.

It seems that I have already followed this advice some years ago because my 
PDF->PNG converter already contains:

sips --resampleWidth 800 --setProperty format png $$i --out $$o

Maybe 800 is too big, and I have a tendency to ask to LyX to reduce the size of 
the generated bitmaps on the screen. That could give a less crisp image. I will 
change this width and test.

In my case the graphics were pure PDFs without any bitmap in. But I have the 
impression that the blur has appeared when I have changed the size shown on the 
screen. I am not sure that LyX generates a new bitmap version for the screen 
when we change the size on the Latex and Lyx options panel.

Steve if there was a correctly working and useful Linux or Windows tablet, I 
would buy it for LyX because it is very relevant to me. Unfortunately, iPad is 
only usable tablet today from my point of view (I have tried a Lenovo tablet 
under Windows 10, it was unusable as a tablet, unfortunately Linux does not 
drivers for it). I have had to buy a small Macbook just because of this.

A naive question on Latex -> semantic XML: is it possible if one starts from 
Latex? My question is the compatibility of the Latex structure (which has been 
created with a specific objective) with such an output, I suppose. I am 
completely ignorant on this topic and I know that you have been struggling with 
this issue over the years, hence my question.

To answer my first question: it seems that the turkish option need
\usepackage[shorthands=:!]{babel}
in the preamble (I can see that in the article in Turkish I have written, I
have probably met this part of the problem at that time).

But my second question remains: how can I tell LyX to not include this
option?

Thank you Rich,
Unfortunately, this does not seem to be the source of the problem and it is
becoming stranger and stranger. I must do something really stupid in Lyx.
Here is the test I have done:

   1. I have created a new document with the same class, with all the other
   default options ;
   2. I have integrated a Figure float containing one PDF graphic belonging
   to my original document;
   3. I have compiled this new document, and I can give it any scaling
   option without any problem, it just works.
   4. Then I have tried to copy cat specific options, modules and the
   preamble of the old document to see if I can locate the source of the
   problem, but the test document has been able to compile correctly without
   any problem.
   5. Then I have cleaned the test document, and copied just the content of
   the problematic lax chapter in this document, and I get exactly the
   original problem: any option I give to \includegraphics is just printed in
   the pdf (instead of the graphic), instead of being interpreted. :-( G!

So it must be something in my Lyx file that must be the source of the
problem. When I export the Lyx to Latex and I compile.

*OK, I think I have located the source of the problem, but I do not know
how to solve it in LyX: *I have pasted a citation in English coming from an
article I have written in Turkish, and then, Lyx automatically puts the
option turkish in the \documentclass instruction

\documentclass[english,turkish,french]{extreport}
If I delete turkish in the exported latex file, the document compiles and
the options are correctly interpreted, and the graphic correctly scaled.

Two questions then:
Why this babel option kills the \includegraphics options? (I could need
turkish again)
How can I tell to not include this option (I do not have any text in
Turkish in my document)?

All help would be very much appreciated.

Me again,

Sometime, Writing a message helps us to solve the problem I imagine.
I have solved the problem I think. turkish in Babe need ,shorthands=:! as
an option (to neutralize babel rules for =, it seems that they pose a
problem for xkeyval used by includegraphics). I was adding it in custom
options for the document, but it was not working it seems. I have thought
of trying to put it in the preamble by putting
\usepackage[shorthands=:!]{babel}
and it worked. Both figures compile now.
I was not well aware of this possibility of adding supplementary options
through the preamble. It works very well.

Strange problem of which I have difficulty to locate the origin

Dear list members,

I have been using LyX for many years but I currently meet a strange
problem: I am writing my first article in Turkish and I use turkish as a
babel mode (with english) and I cannot scale or resize any included PDF
figure (I typeset with pdflatex). In the attached example file the fisr
figure has a scaling instruction, but the second has not; You can see in
the resulting PDF that the first figure is not included and we see a bit of
the scaling instruction given to \includegraphics instead. The second is
correctly included.
Is this a feature or a bug?

FYI: If I export to latex, I can compile the file with both figures.

Any idea why I get this problem, and how I can solve it?

To my experience, Lyx generates now this error when you have inserted a 
bibliography in the document but you do not have any citation in the document. 
This check is a good idea, but it should generate a warning instead of an error 
IMHO.

Thanks for pointing this Patrick! I see that I have some files there too.
In OSX we have a nice option called Hazel, and I have created a rule for
deleting any file older than 4 months in this subfolder; Probably the
optimum would be just one month, but I have chosen to be conservative and
lazy (not to have too many graphics converted when working on paused
projects).

Yes of course Scott, you can add me to the beta-testers list.
I am aware of RollApp and I have tested it, but found it quite cumbersome and 
slow to use (and you need an internet connection for it). I am much happier 
with this new setup for now (but I enjoy less to return to Windows because of 
it). I really like this tablet: it is very light and runs pretty nicely LyX and 
friends. I have not yet tested the pure tablet mode and stylus input with Lyx.

Digging a bit deeper, I have been able to locate the source of the problem
and solve it (even if I do not understand why it happened):
When I tried to open the .module files using the Notepad, I have discovered
that these files have not been correctly copied for a strange reason. I
have used Explorer2 file manager for copying them, and it was showing the
name of the files and their sizes (>0) in the destination folder, but these
files were not visible under File Explorer of Windows. When I used the
latter for copying the files again, LyX has been able to find them. I am
relieved even if I continue to be puzzled (but the problem is a Explorer2
problem now, not a LyX one).

Thank you again Paul. Your tip has put me on the correct path (! :-) ) by
confirming the folder to dig in.

Thank you very much Paul pour this tip. The  ~/AppData/Roaming/Lyx22/ is
indeed thefolder indicated there. Its layouts subfolder is the initial
folder in which I have put these module files, but LyX complains even after
reconfigure and restart of Lyx  (I have even restarted Windows for good
measure and reconfigured again Lyx, no success).

If you open LyX and click Help > About LyX, the initial (Version) tab
should list your user directory. There should be a layouts folder under
that directory, and you can store local modules there.

Just to share a good news (at least for me) with you; maybe that could be
useful to others too.

I have been searching for some time now for a nice tablet on which I can
run Lyx (it became my main  writing tool). I like my iPAD Air 2, but its
inability to run LyX was its main shortcoming for me. Now, I think I have
found what I need: Lenovo Yoga Book with Windows 10 (beware, there is also
an Android version). This is a very interesting tablet that comes with
enough power (a 4-cores Atom processor) to Run LyX and MikTeX (also
LibreOffice and other tools, including JabRef). It is very light, has a
full day autonomy in my intensive use, a nice screen and a Wacom tablet
based keyboard and touchpad. Since it is Wacom tablet based, it also comes
with a stylus.

I know that other users on this list have been asking about the tablet
version. Since the iPAD version does not seem to come, I decided to go on
the evil empire just for the love of LyX. :-)

Maple works in my case, by adding

/Library/Frameworks/Maple.framework/Versions/17/bin

in the Path field of Lyx
The support is very elementary, but I can do 1+1=2 :-) using the evalf
function in the menu for Maple in Lyx

I think that yolu should point İnci'de the .app package, where the unix binary 
lives.
I do not have my laptop with me, but it could be the Macos folder in the app 
package (your .app file is in fact a bundle containing sub folders, and one of 
them contains the maxima binary

I do not know the correct way, but I just add a last new frame, then move
it where I want through copy/paste or using the outline mode where you can
move up and down your frames.

I have had also exactly the same experience and I have signaled it to them.
Too slow to be really useful at this stage, and I regret it a lot.
I have also met keyboard and keyboard shortcuts problem using my Logitech
case's keyboard.

I am totally seduced by the idea and I look forward to it when it will
become a reliable solution on the tablets.

Strange font copy and paste problem

Maybe this is not a LyX problem, I am not sure. But I only observe this
with text pasted from LyX. I use LyX Version 2.1.2.2 for OSX 10.10.1.

I am testing a new text correction (spelling/grammar/usage) software for
French: Le Robert Correcteur (*LRC*). It does not come for a module for LyX
of course, but it can check the text that is already on the clipboard when
one types a keyboard shortcut.

When I select the text in LyX and activate the copy in the clipboard and
the keyboard shortcut for text verification, the pasted text comes without
the accented characters in LRC. I have set the document for using utf8 for
font encoding (I am not sure that this is relevant for the copied text),
and I use the Latin Modern Sans Unitype font for the screen fonts for sans
serif (this is a beamer doc), and Georgia for the roman fonts.

Even stranger: when I paste the text in a GMail window in Firefox or in
Safari, it comes complete with all the accented characters...

It seems that the problem is mainly with LRC, but I do not know if there is
a way to solve it, by changing an option in Lyx. It seems specific to LyX
because if I copy an accented text from TeXMaker, for example, I do not
observe it.

Any idea how I could tell LyX to send the copied text in a format that is
compatible with LRC (the documentation of LRC does not say a word about the
format expected by it unfortunately, but it should be standard format for

I've written a LaTeX package called calculyx which numerically 
evaluates mathematical expressions in LyX before one's eyes using 
instant preview.  It is written in the expl3 language of LaTeX3 but is 
used just like any other LaTeX package. There is a link at

a Dropbox folder, and a screenshot (.png format) of a one-page LaTeX 
document and the resulting pdf with a few example calculations at

The LaTeX may look complicated, but using LyX, all that is as ever 
hidden. One simply enters expressions in the LyX math editor as usual.


Calculyx requires the three LaTeX3 bundles l3kernel,  l3packages and 
l3experimental. Because a main routine uses a  command that was 
introduced to l3kernel on 18 July 2014, the version of l3kernel must 
be later than this. The calculational engine for calculyx is the 
floating point module l3fp in l3kernel.


I have tried to ensure as much as possible that calculyx reads 
expressions as mathematicians write them. For instance it will 
digest \sin 3x - 3\sin x + 4\sin^{3} x (for a specified value of x, 
say \pi/6) without parentheses around the arguments and with the

order), including Cartesian 2-d and 3-d Laplacians, and definite 
integrals in one variable. Results are generally presented in the 
form: expression = result. There is also a (multi-column) table 
creating command and another which will iterate a function (for the 
chaos theorists).


The package contains a novelty that I think could be exploited more 
widely. Some calculations are computationally intensive. So as not to 
burden the compilation of the pdf with them, these calculations can be 
parked either in a LyX note or in an inactive branch. Instant 
preview works in both places (with a caveat for LyX notes). The result 
of the calculation can be saved to a LaTeX control sequence. Calculyx 
automatically saves such control sequences to a file. They are then 
available for inserting elsewhere in the document -- even at the 
start, long before the place where the calculation is performed. If 
you are prepared to set up a converter and copier, then the file 
containing the control sequences can be saved in the document 
directory -- or copied to other directories whereby the results of

evaluates mathematical expressions in LyX "before one's eyes" using 
instant preview.  It is written in the expl3 language of LaTeX3 but is 
used just like any other LaTeX package. There is a link at 
http://wiki.lyx.org/Examples/Calculyx to a zipped archive currently in 
a Dropbox folder, and a screenshot (.png format) of a one-page LaTeX 
document and the resulting pdf with a few example calculations at 
https://www.dropbox.com/s/7djkyjs44bpraol/Screenshot%202014-11-24%2013.52.07.png?dl=0. 
The LaTeX may look complicated, but using LyX, all that is as ever 
hidden. One simply enters expressions in the LyX math editor as usual.


Calculyx requires the three LaTeX3 bundles l3kernel,  l3packages and 
l3experimental. Because a main routine uses a  command that was 
introduced to l3kernel on 18 July 2014, the version of l3kernel must 
be later than this. The calculational engine for calculyx is the 
floating point module l3fp in l3kernel.


I have tried to ensure as much as possible that calculyx reads 
expressions as mathematicians write them. For instance it will 
"digest" \sin 3x - 3\sin x + 4\sin^{3} x (for a specified value of x, 
say \pi/6) without parentheses around the arguments and with the 
superscript in the "wrong" but familiar place. It will "digest" the 
common arithmetic operators, plus variants like \times and \div, the 
familiar trigonometric and hyperbolic functions and their inverses, 
the exponential and natural logarithm, fractions (\frac, \tfrac), 
square root and \surd, factorials ( using !), binomial coefficients 
(\binom, \tbinom), \gcd, sums and products (\sum, \prod) including 
"infinite" sums and products, limits (\lim), derivatives (1st and 2nd 
order), including Cartesian 2-d and 3-d Laplacians, and definite 
integrals in one variable. Results are generally presented in the 
form: expression = result. There is also a (multi-column) table 
creating command and another which will iterate a function (for the 
chaos theorists).


The package contains a novelty that I think could be exploited more 
widely. Some calculations are computationally intensive. So as not to 
burden the compilation of the pdf with them, these calculations can be 
"parked" either in a LyX note or in an inactive branch. Instant 
preview works in both places (with a caveat for LyX notes). The result 
of the calculation can be saved to a LaTeX control sequence. Calculyx 
automatically saves such control sequences to a file. They are then 
available for inserting elsewhere in the document -- even at the 
start, long before the place where the calculation is performed. If 
you are prepared to set up a converter and copier, then the file 
containing the control sequences can be saved in the document 
directory -- or copied to other directories whereby the results of 
those "parked" calculations are made available to these other 
documents. By this means selected items in LyX notes or inactive 
branches can play a part in compilation to pdf.

I meet a bizarre problem again: when I try to add a reference to an 
article, the box for the reference list contained in the bib file is empty.
I have checked that the bib file in the bibliography box at the end of 
the document is available to LyX (I have even added it again from 
scratch). I have also tried the Rescan button, no avail.
The bib file lives in ~/Library/texmf/bibtex/bib, which is the path 
indicated by MacTeX 2014 FAQ, and the files has been happily living 
there for many years :-)


Do you have any idea why this not working anymore?

I have copied the bib file in the same folder as the document, and the 
content of the list in the bibliography field at the end of the document 
changed to show the full path (instead of just its name) to the initial 
bib file (living in the texmf folder), and I can now see the references 
in the list when I try to insert one. It now works even if I rename the 
copy I have put in the same folder as the document.

I am completely puzzled by what is going on.
Any idea?

But something strange happened yesterday: I have upgraded my MacPorts
installation through sudo port selfupdate and reconfigured LyX and now the
graphics seem to preview in LyX. Bizarre...

 everything was running fine on the MacTex-end on my computer.
 He came with the following suggestion:

 From some discussions on the TeXworks list it appears that TeXworks has been 
 struck by a bug in Yosemite that passes the incorrect PATH value to 
 sub-processes. This might be true for Lyx too. Please report this to the 
 authors of Lyx.

I do not know why it worked, but this method has worked after having
restarted my laptop today. After having launched through the terminal and
run Reconfigure, I can now find everything in LyX. I ma relieved.

That opens new and nice perspectives.

I have just thought about another possibility: Since the Sage software 
uses Python as a glue, it must be also possible to use the Sage module 
for LyX to make computations in Python in Sage and include the results 
in the final PDF file.
That reminds me that I should check the Sage module for the last version 
of Lyx (have not had any time to look at it yet).

 doc a lot, the crash don't happen.

 I'd suggest that you manually save your work and disable the autobackup in
 Tools - Preferences - Document Handling until the fix is available.
