No. It's a "toy" pdf viewer -- you can't print from it for instance (at least the version supplied with MiKTeX). I still use Sumatra as my main pdf viewer (and reluctantly turn to Adobe reader for printing odd and even pages separately for two-sided printing). I've seen many problems with reconfigure not finding a TeX installation on Windows, but I don't recall any widespread problem on Linux related to this. Also, how did you install LyX?
