I want to count some plant since orthophoto but i have a error  whan i use the 
model vector file.

I thiink the errors come from the message "all classes are empty", but i don't 
know what can i go.

my small image is joined to this post, the vector model is very small and has 
one colomn (id) and one polygon geometry in the same SCR.

could someone help me to anderstand and resolve this problem.

So glad I found this email list :)

I wonder if someone could help as I feel like I'm stuck on the first hurdle.

I've installed OTB 6.6.1 and I'm using QGIS 3.4.4

loaded in a tif raster (4 band)  and trying to run 'ComputeImagesStatistics' to 
create my xml file.  I understand this was previously called 'Compute Images 
Second order statistics' ?

Having looked at the following video tutorials I was expecting it to process 
pretty quickly

However it just sits on processing   and never finishes or generates an 
output xml ?

Am I doing something very stupid?

I assumed I that I do not need to create the samples in shapefile before the

VRT (virtual raster) files.

hi, the workaround is quite heavy but works most of the case : testing that you 
value are within a range:

it wold be something like

if this does not work straight aways, try first with a gdalbuildvrt -vrtnodata

Hi,

Most of the sensors supported in OTB use a RPC based model (used during 
orthorectification). Notable exceptions are Spot5 and Sentinel 1 which use a 
more rigorous model.

Dear all,
i want to perform a object-based-image analysis within QGIS 3.4.4 (Madeira). 
Therefore i installed and configured the OTB plugin. It is available in my 
toolbox in QGIS, but each time when i try to run the tool segmentation i 
receive the error message: wrong or missing parameter value: condition.
I tried to modify my parameters but it doesn't work.
Might this be due to false chosen parameters, installation problems or the fact 
that the plugin is still experimental?
I would be very glad to receive an answer soon because time is running (master 
thesis :( )

Can you post the result of gcc –version ?

Beware that miminum standard for OTB is now c++14. If it is not supported by 
your compiler, you will need to upgrade its version.

It seems the c++ version I use is not compliant with c++14.
I tried to add –std=c++11 in the ccmake, but I have the same error.

I think I need to upgrade the c++ compiler.

You can set the output encoding with :

SetParameterOuptutImagePixelType(“out”, 2) should set it to unsigned int (16 
bits).

I am having an issue with both Worldview and Pleaides when I run (at minimuim) 
any of these steps : superimpose, pansharpening, orthorectification. During the 
process, the 16bit float raw inputs are being upgraded 32 bit and negative 
values are being introduced. I am hoping someone is aware of a workaround for 
this. Or an explanation of why this is happening. Thanks

I'm working on Pleiades and Spot 6/7 images and I'm trying to run the 
OpticalCalibration application on Python to perform Optical Calibration level 
TOC. I have no problem to perform TOA level with python so I don't understand 
why it doesn't work when I choose level TOC with no aerosol model...
The images are the same and I keep the default parameters, I just change 
OpticalCalibration.SetParameterString("level","toa") to 
OpticalCalibration.SetParameterString("level","toc") and I add the line 
OpticalCalibration.SetParameterString("atmo.aerosol","noaersol") in my Python 
code.
Has anyone run into the same problem ?

They overlap correctly and yes you are right the input images already have a 
projection. I tried gdal_pansharpen and it has generated a valid image, I am a 
bit lost here!

FYI, when I am loading the output on QGIS I am also getting following error

input_multispectral_image -out pansharpened_image uint16

Am I missing something? Any help will be appreciated.

Hi,

-vm parameter should do the trick (only non-zero values will be used to 
estimate the k-means). You can build the mask with the ManageNoData 
application. If this does not work, I encourage you to open an issue in gitlab.

I have tiled Pleiades images (panchromatic and multispectral ) and tried to do 
pasharpening.
Firstly I have generated the mosaic image (merging the tiles), then used the 
Superimpose (setting the multi-spectral image to have the same extend and 
resolution as the panchromatic one), and then Pansharpening. But it doesn't 
work...it generates only for the upper part of the image...

I tried to do it for a single tile and it worked fine...but how can I use these 
approach on the mosaic?

I think that you should not move the package. If you want to use OTB from 
jupyter, it is possible, you just need to launch it after running the otbenv.sh 
script to setup the proper environment variables, as explained here :

Hello,

I'd like to use the vertex component analysis capabilities in this package.

It is unclear to me how to to use this package in a python environment like 
Jupyter Notebook or Spyder.

I downloaded the package and moved it to where my other packages are and am 
able to import the package by typing 'import OTB as otb." 'otb.Modules' does 
not work either.

However, I am not sure how to access any functionality of the package. I have 
tried following the instructions 
here
 but "Registry" is no longer a directory in the package.

Any guidance would be helpful.

Did you ever get this figured out? I am also interested in optical calibration 
of WV03 images. Also, the calibration factor and effective bandwidth are 
embedded into each of the .imd files that come with the imagery from Digital 
Globe. I don't know if these are ever updated in any way, but it seems like a 
good idea to pull them directly from the .IMD file for each image when it is 
imported.

e.g. (Coastal band: absCalFactor = 6.679371e -02; effectiveBandwidth = 
4.05e -02...etc.)

Here is something you can try :

Use otbcli_ReadImageInfo on one of the individual geotiff files (preferabily 
the upper left one, should be named R1C1 no ?) to write down a geom file 
containing the metadata. Then attach the geom file to the TIL file with 
extended filename : -in “mytil.TIL?=theGeomFile.geom”.

Also open a bug report because looking up the correct file from the TIL file 
instead of individual geotiff files should not be hard …

I have a large number of tiled Digital Globe Worldview-2 images that I would 
like to perform optical calibration on. As delivered from Digital Globe, each 
image strip is a folder that contains a .TIL file that arranges the individual 
geotiff files and aligns them into a single image. GDAL seems to handle these 
well, and they import fine (I am currently using Monteverdi for this). However, 
each of these folders also contains an .imd and .xml file. These files each 
contain much of the pertinent information for sensor bias, image date, sun 
angle, azimuth, etc. As far as I can tell OTB does not recognize or attempt to 
use these files. Has anyone attempted to perform these corrections with the 
tiled files from Digital Globe? Thanks,

GDAL_CACHEMAX is the size of gdal cache to store blocks it already reads for 
further use. Depending on you processing chain, it may or may not be relevant.

You can try setting the chunk size yourself :

“/tmp/example1.tif?:sizemode=nbsplits:sizevalue=1”

I was checking htop and the process did not take 4000 mb of ram but only 1200 
mb. Also, what does GDAL cache size do?

The logs are very useful! Great addition! I am actually using the master 
version (self compiled) on ubuntu 18.04, because I tried the superbuild and it 
failed. I can try to reproduce the failure and let you know what it was.

Do you think it could run faster by tweaking other parameters?

The plan is to replace an old IDL script that is used in my workplace to aid in 
the mapping of bushfires. Ideally I would like to implement it as a QGIS 
plugin, but the to convince my supervisor it needs to run as fast as the IDL 
code, which takes about 4 second to run.

Looking at your logs (btw those logs are pretty new in OTB, congrats for using 
a bleeding edge version ;)), OTB is splitting the data into very small chunks 
(one line at a time). This is likely to be slower than larger chunks. To get 
larger chunks, you can increase the RAM parameter, but you can even set the 
chunk size yourself using extended filenames [1].

How long is the inner pipeline of your application ? If OTB decides that it can 
only process one line at a time with 128 Mb, I expect the inner pipeline to be 
quite long (or include non-streamed filters).

I am starting a new project and was investigating the likelihood of doing it in 
OTB. I used otb apps from python many times before but never tried to write my 
own apps. Part of my application will be based on the code

It compiles and runs OK, but it is a little bit slow (8 secs) for what I need 
(interactive application with Landsat images [7591, 7731]). The info shows it

Actually I found my problem: I had NaN pixels in my image. After I replaced 
them with no data values (using the ManageNoData application) the KMeans 
classification worked fine.

Is it still relevant to file a bug report?

It seems that this .txt is the problem but I don't understand why. The classif 
works on non-stripped landsat images that receive exactly the same processing 
chain that the ASTER, S2A and stripped Landsat.

Do you know how I can make it work ?

I attached the files for which the classif is not working.

Hi,

Actually I found my problem: I had NaN pixels in my image. After I replaced 
them with no data values (using the ManageNoData application) the KMeans 
classification worked fine.

Is it still relevant to file a bug report?

Hi,

You can add a RAM parameter to your application that will allow you to control 
this (AddRamParameter()). You can also set the OTB_MAX_RAM_HINT environment 
variable (this will be documented in cookbook for next release [1].

Looking at your logs (btw those logs are pretty new in OTB, congrats for using 
a bleeding edge version ;)), OTB is splitting the data into very small chunks 
(one line at a time). This is likely to be slower than larger chunks. To get 
larger chunks, you can increase the RAM parameter, but you can even set the 
chunk size yourself using extended filenames [1].

How long is the inner pipeline of your application ? If OTB decides that it can 
only process one line at a time with 128 Mb, I expect the inner pipeline to be 
quite long (or include non-streamed filters).

I am starting a new project and was investigating the likelihood of doing it in 
OTB. I used otb apps from python many times before but never tried to write my 
own apps. Part of my application will be based on the code 
/Examples/Segmentation/ConnectedThresholdImageFilter.cxx

It compiles and runs OK, but it is a little bit slow (8 secs) for what I need 
(interactive application with Landsat images [7591, 7731]). The info shows it 
uses only 128 Mb of RAM while I have at least 4 Gb of RAM free:

If your PHR image is an official product from ADS, all you need to do is to 
input it to the optical calibration application. There is a recipe in the

First of all, receive a warm greeting. I'm trying to perform segmentations from 
the linux terminal (Ubuntu 16.04) with the otbcli_LargeScaleMeanShift function, 
however, when I call it says "The order was not found", but from mapla it runs 
normally.
I just downloaded OTB-6.4.0-Linux64 and unzipped it. Do I need to create an 
environment for this function or compile it in some way? Thanks in advance.

I agree this is not documented correctly. Can you open a documentation request 
in gitlab (www.gitlab.orfeo-toolbox.org, 
open an issue with the documentation template) so that we keep track of it ?

The format should be x y lon lat (separated by spaces)

The z field is currently retrieved from an external DSM that you can set with 
–elev.dem (do not forget to also add a the geoid file –elev.geoid ). We could 
easily patch the code to also support the case where the z field is provided. 
Can you file a feature request as well ?

Hi everyone,

I have a question about how to output a warped image using the Fine 
Registration application. Currently the only way I have gotten the "Output 
Warped Image" option ("w" and "wo" parameters) to work is if I first run 
FineRegistration to create an Output image ("out" option) *without* the 
"w"/"wo" options, and then run FineRegistration a second time, passing the same 
Output image filename (which now exists from the previous run), and this time 
passing a "w" option (existing image to which I want the registration 
correction to be applied) and "wo" option (warped image to be created).

That seems counterintuitive to me. Shouldn't I be able to pass "w" and "wo" on 
the first run, and the "w" image would be warped using the result of the run? 
Currently when I try this, OTB will fail complaining that the "out" image does 
not already exist.

Also, is it possible to apply warping to an image using an existing "out" 
image, without first computing the disparity map? It seems like this would be 
useful if I want to perform the same warp on several bands without having to 
compute the disparity map for every band.

Any help would be really appreciated!

Julien is right,

MeanShift segmentation cannot be streamed, and it will be time consuming. You 
can use the LSMS workflow to get large images processed. There is a recipe in 
CookBook for that :

But processing time will still be quite long for this image size.

for large images, there is a four step process called "Large Scale Mean Shift 
segmentation. You can find a tutorial in here :

Note that mean shift segmentation is very time consuming, so it is difficult to 
accelerate. On the other hand, streaming is usually activated by default in OTB 
filters, but it works best for pixel based or block based analysis, while 
segmentation needs to keep information about the surrounding pixels at an 
undefined distance, so the memory handling is much more complex (if you don't 
want to see tiles).

I think that currently the best option is to segment images with Large Scale 
MeanShift (see cookbook LSMS recipe) and then do some gis reasoning. You can

Note that we have a remote module in preparation that will allow for more

the doc that says that geoid is not mandatory when using DEM ? I will try to

At the end, we fixed the problem by using egm96 geiod file. OTB developers may 
want to change the documentation where it says if you have dem, you dont need 
geoid. After reading quite some ossim code, i realized that is definitely not 
the case. The heightaboveellipsoide is calculated from both geoid and the 
elevation file.

It is rather difficult to answer this question, it depends on the landscape, 
acquisition date, angles … If the two images are acquired on the same date, 
there should be more point … Did you try to play with parameters a bit ?

Also I see that you are using pansharpened (PMS) data, they are not the best 
for stereo-reconstruction …

17th.  The article mentions the Contrast Enhancement Application but I do not 
see it listed in OTB.  I have searched the obvious options, but still cannot 
find a similar function.   Is this coming in a future release?

Unfortunately I am not very familiar with windows, so I can not help much. 
Monteverdi saves and restores its widget layout. It seems that in your case it 
fails to restore its layout (maybe because of the version change). There must 
be a qt properties file somewhere … Anyway this is most likely a bug, because 
the behavior if the software fails to restore the layout should be to switch 
back to the default layout, so please file a bug report here :

Hey OTBers!
I am new to OTB.  I have been an ERDAS user for about 20 years. I have 
previously worked for ERDAS and Hexagon Geospatial. I hope to implement many of 
my workflows and flush out the machine learning hype.

I just downloaded 6.02 for Windows 10.  I've gone through the documentation.  
For now, I am using the non-developer option and launching the tools from the 
.bat files contained in the zip download.
I continue to get a "failed to restore window layout!" when launching 
monteverdi.bat.   5.8 worked fine.

Any thoughts?

Indeed, pansharpening before co-registration would be a better choice (at least 
for Pleiades), since it corrects the slight offset that might happen between 
PAN and XS. You can detect tie points with the pan image and then refine the 
model from pansharpened image.

I'm using OTB to co-register multi-temoral images (SPOT6/7) as documented here:

A question arises since the raw data is often distributed with separated 
panchromatic and bands. At the moment I run the co-registration (tiepoint 
detection > refinement > orthorectification) separately for the panchromatic 
and multi-spectral bands but wonder if pansharpening before the coregistration 
(e.g. using otbcli_BundleToPerfectSensor) would be a better choice. Anyone has 
an experience to share?

This behaviour can have multiple causes related to how you build OTB on your 
system.

What version of OTB do you build ? Is it a clean (from scratch) build ? Or did 
you git pull & make several time in the same build directory ?

Can you post the result of

$ ls lib/ (in build directory)
$ ldd lib/otb/applications/libOTBTrainImagesClassifier.so (in build directory)

And also give some more details on which third party libs you are using ?

I think that most of the time spent in this step is about building a segment 
map, and it takes time no matter how much tiles you are using. True, we should

We are happily using the new classification framework and have found a small 
thing which could be improved. The old TrainImagesClassifier accepted a list of 
images and a list of vector files as input for the training. However, the new 
TrainVectorClassifier only accepts a single file instead of a list of files for 
the samples.

It is not hard to merge several vector files before performing the training, 
but this generates a temporary file which can sometimes be very large (about 
18GB in our case). 

What do you think about updating the application to deal with lists of files?

Those attributes are currently not computed in the LSMS framework. You can 
always write some code using the LabelObject* classes to compute them from the 
label image output of the LSMS framework. It will work to some extent if your 
computer is big enough : the problem is that those classes read the whole image 
into memory. This also explains why it is not available in LSMS, since the 
whole point of LSMS is to get rid of memory limitations.

I'm using the Exact Large-Scale Mean-Shift segmentation framework to 
successfully segment my images. As an output I get the raster with regions and 
the shapefile which contains an attribute table with some radiometric 
attributes. I am looking for the most efficient way to also get the shape 
attributes from my segmented image.
Is there a build-in function to compute the shape attributes which are also 
available through itkShapeLabelObject 
(https://itk.org/Doxygen/html/itkShapeLabelObject_8h_source.html)? I know that 
when using the CC segmentation it is possible to use these attributes as an 
OBIA expression with the following syntax: 'SHAPE_Elongation, SHAPE_perimeter 
etc..'. I would like to have these attributes either in the shapefile or as an 
raster attribute table.

Also, is it possible to get information on texture (smoothness, local 
homogeneity) and relation to neighbors, subobjects and superobjects using one 
of the Orfeo tools? Other Python libraries are also welcome! I am now using 
regionprops from the skimage library to compute shape attributes.

I see no objection that a generic function of OTB migrate to ITK. We already 
did such contributions by the past and after all, we benefit a lot from ITK in 
OTB, so it is just paying back.

However, I am concerned about 2 things :


1)  What would be very bad is to duplicate code between ITK and OTB. If ITK 
is to integrate the wavelet code, it should be removed from OTB (we can leave a 
proxy class for backward compatibility).

2)  CNES is not the copyright owner of the Wavelet code. Gregoire Mercier 
is (as stated in the header files). So I am not in position to agree or 
disagree on anything regarding republishing this code under a different 
licence. You must ask the copyright owner.

We are planning to change OTB licence to Apache 2.0 quite soon, so there will 
be no more licence obstacle. However, my first point is still valid as a rule 
of thumbs : please do not duplicate code.

I see no objection that a generic function of OTB migrate to ITK. We already 
did such contributions by the past and after all, we benefit a lot from ITK in 
OTB, so it is just paying back.

However, I am concerned about 2 things :


1)  What would be very bad is to duplicate code between ITK and OTB. If ITK 
is to integrate the wavelet code, it should be removed from OTB (we can leave a 
proxy class for backward compatibility).

2)  CNES is not the copyright owner of the Wavelet code. Gregoire Mercier 
is (as stated in the header files). So I am not in position to agree or 
disagree on anything regarding republishing this code under a different 
licence. You must ask the copyright owner.

We are planning to change OTB licence to Apache 2.0 quite soon, so there will 
be no more licence obstacle. However, my first point is still valid as a rule 
of thumbs : please do not duplicate code.

I suggest you read the full article first.
You must also check with ITK about putting code under CeCILLv2 in their source 
tree.

Dear all,

Thanks to Mathieu Fauvel, we have identified an issue with the SVM
implementation provided by OpenCV.

As a reminder, OTB offers access to OpenCV's machine learning module
which provides, among other classifiers, SVM. OTB also provides an SVM
machine learning model which uses libSVM.

OpenCV and libSVM yield different classification results. In the case of
the RBF kernel, the results are statistically equivalent (differences in
Overal Accuracy are not significant).

However, in the case of the linear kernel, OpenCV's implementation has
lower performances which can be up to 20% lower in terms of Overall
Accuracy with respect to libSVM's implementation.

We have not checked what happens with other kernels.

Example using hyperspectral data provided by Mathieu using 500 training
samples and 5000 validation samples and 18 random repetitions :

actions should be taken (just a proposal, of course) :

1. Document this issue in the otbSVMMachineLearningModel.
2. Remove the linear kernel option for the TrainImagesClassifier in the
   OpenCV case (-classifier.svm.k) so that only classifier.libsvm.k can
   be used for linear kernels.

This error indicates that one of the tile has a different spacing. Can you 
ReadImageInfo all tiles and see if the spacing is the same ?

I am processing the Pleiades Megatiles with 8 Rows and 2 Columns using 
otbcli_TileFusion. While processing it throws an error  "Inconsistent spacings 
in layout detected!"
I have tried to resolve it by reducing the images, thus found there is a 
problem with R7C1 and R7C2 pair. I have run the R1C1,R1C2 to R6C1,R6C2 and 
R8C1,R8C2 separately. They worked. Is there a way to fix such issues with the 
data ?

The name of the file doesn't contain any special characters

I joint a copy of the log.

I don't have log file (or I don't know where it is localized)

I tried with a lot of others images: same result !

We are working on an improved band math which will address many of your 
comment, including stack processing, multiple outputs, neighborhood operations, 
access to global stats, and improved documentation. This new band math (called 
BandMathX) is already available and functional in trunk. More info will soon

Which is very inconvenient. If you have few bands, this is feasible. If you 
have 12, this is inconvenient (the proof being that you were not able to write 
the whole expression in your message. With an Hyperion image, it would be just 
ridiculous.

I think BandMath was designed to operate among few bands, essentially to 
calculate indices. Calculating stats across all bands
would need another otbcli_ application, sort of otbcli_BandStats. Is anything 
like that in the list of new features? It would be certainly most useful.
