Got the same problem after installing ubuntu. At first I couldn't manage to boot ubuntu from qubes startup menu, then I run boot-repair from live usb so now I can boot Ubuntu and qubes, but qubes not working properly (Quebes Dom0 startup setup failed) followed these instructions:
