Generally speaking most people consider anaerobic bacteria (non-oxygen breathing) as bad, and aerobic bacteria as good. However this is a very crude measure for several reasons. Many bacteria can switch modes at will depending on the environment. Also many problems are caused by aerobic bacteria especiall if a person has a compromised immunes system, or if the bacteria is misplaced, ie. intestinal bacteria in the womb. The "bad" anaerobic bacteria can also be good, for instance the bacteria that sours vinager does so in an anaerobic environment, and I believe some drugs are manufactured by anaerobic bacteria. Wine and other alcoholic beverages are produced by yeast (which is not a bacteria) in an anaerobic environment as well.
