The reports on anthrax have indicated that you must be exposed to 10,000 or so spores before it is a real danger to the lungs. So it is likely you do not have to kill every bacterium, the body will take care of a few leftovers.
However since CS does not kill spores, and the spores can take up to 30 days to germinate, it is well advised to continue treatment after exposure for a month, since you really don't know when they will be in their vulnerable state.
