As I said, the system nowadays keeps the information about all preferences in 
some global database. It sometimes synchronizes that information with files in 
Library/Preferences, where they used to be in the old days. It does that for 
persistency and backup. And if you use the “defaults” command line tool, that 
forces the system to synchronize the information for a domain in that global 
database with the corresponding file in Library/Preferences. So for the Skim 
bookmarks, you can enter the following in Terminal:

defaults read net.sourceforge.skim-app.skim.bookmarks

I don’t think Finder will find these files belonging in any way to Skim. I 
wonder even if Finder would ever find them, because they’re in a hidden section 
nowadays (~/Library is hidden by default).
