I speculate that Proteome Discoverer was written for an older version of the mzXML schema and some of the newer attributes and/or elements are giving it
trouble. But if that's the case it must be doing some schematic validation like Mascot does because I don't recall any attributes and/or elements that have been
/removed/ since 2.0. Have you asked a Thermo representative? Is there a specific error message?
