Msconvert versions before 2.1.2403 required Protein Pilot 3 to be installed in order to convert WIFFs. Starting with 2403, msconvert can convert WIFFs with either Protein Pilot 3 OR Skyline. The former is no longer available at all (and Protein Pilot 4 does not work as a substitute), but the latter is freely available from:
