Thanks Matt I have tried downloading Skyline but i am still not able to convert wiff files. On the wiki page for mzWiff, the tool that does the conversion, it states that the Analyst library is required. Have you been able to convert wiff files (ABSCIEX) to mzXML without the Analyst software installed on your PC?
