Now for my question: does anyone have any experience with X! TANDEM CYCLONE (2010.12.01.1) together with the TPP? My version in TPP is X! TANDEM 2009.10.01.1 (LabKey and ISB) and it works fine, but I wanted to try the new version. However, the output in X!tandem is now output.xml (not output.tandem) and I cannot get the peptideprophet to handle the output.xml file. Also, in the parameter file that comes with it, I noticed the kscore settings are gone... Any suggestions/comments?
